The decision comes after further allegations came to light of the North Launceston product's inappropriate behaviour towards women.
The AFL Integrity Unit are investigating the latest allegations, which come after he was charged with a single count of threatening to distribute an intimate image and two charges of violating a court order.
The latter charges have since been withdrawn and Thomas was due to take part in a VFL practice match on Saturday before the Kangaroos' announcement on Friday morning.
"The decision was made after consulting with key stakeholders attached to Thomas' program and leaders at the club earlier this week," the club's statement read.
"Thomas' failure to meet expectations around his education program means the club will now create a new plan to address his issues of accountability, remorse and behaviour change."
The 22-year-old will remain away from the playing group to continue his training and education program while the club determines what happens next.
"We reiterate the strong stance that North Melbourne takes towards respectful behaviour towards women," North Melbourne chief executive Jennifer Watt said.
"We are still committed to supporting Tarryn however it is clear he must show further progress before he can return to play matches for North Melbourne."
Thomas was drafted from the Northern Bombers with pick eight of the 2018 national draft and has played 57 matches.
He is contracted until the end of 2024.
