City went behind to a quality Olympia outfit at Prospect but Will Fleming equalised soon after half-time and the match was still in the balance late on.
With City pushing for a winner, the visitors regained the lead and sealed a 3-1 result in the last minute.
"We thought we might have given them a real shake-up on our pitch with a home crowd and we had our chances but the better side won," said City's head of coaching Roger Mies.
"They learned a lot from the cup run, especially that they have to be on top of their game every week which is what it will be like for them in the NPL."
Rangers also put up a strong fight before going down 3-2 after extra time at Beachside. Vince Wolfhagen and Solomon Roach scored their goals.
"We were pretty proud of the effort," said Rangers coach Rod Fulton.
In the Lakoseljac Cup, Devonport kept alive hopes of a Tasmanian double with a narrow 2-1 win at University.
Miles Barnard headed the league leaders ahead and Ignacio Giampaoli looked to have wrapped it up before Sam Fahey's penalty made the last eight minutes interesting. The Strikers will play the winners of Sunday's other semi-final between South Hobart and Olympia.
Kingbrough and Olympia met in the first women's semi-final, with Northern Rangers hosting Zebras in the second on Sunday.
Northern Champs
Launceston sides produced a clean sweep over North-West opponents in the Northern Championship as Northern Rangers extended their lead in the title race.
Lauceston United also inflicted a fourth straight loss on Somerset as Riverside won at strugglers Ulverstone.
Rangers won 4-0 at Burnie but coach Rod Fulton said the game was harder than the score makes it sound.
"They were really up for it and made us work really hard," he said.
Two goals from Rob Gerrard, one a penalty, were complemented by strikes from Wes Chugg and Joe McCormack.
Launceston United's third straight emphatic win was a 5-1 defeat of stuttering Somerset at Birch Avenue.
Fahim Moradi scored a goal in each half while evergreen Chris Pickering, Ryan Ratcliffe and a Sam Lowe free-kick had the result virtually in the bag at the break.
Stuart Batt hit the Sharks' late consolation.
"It was another great win," beamed United coach Glenn Reading. "Their hard work is really starting to pay off with some good results."
Third-placed Riverside collected their fourth win in five with a 2-0 result at Ulverstone.
Josh Taylor attempted to shake off his nickname "Tap-in" with a quality opener on the half hour before Will Coert added a second after the break.
"Good team effort," declared coach Andy Hall. "They pushed us all the way but we wore them down in the end."
