Prime Minister Malcolm Turnbull has requested an investigation into the taxpayer funded program which aims to help lesbian, gay, bisexual, transgender and intersex (LGBTI) school students.
It's understood Mr Nikolic raised concerns with the program at a Coalition party room meeting on Tuesday.
Mr Nikolic said his office had received a lot of complaints from parents about the program.
''Young kids are being told their gender is not defined by their genitalia and only they will know if they are a boy or a girl,'' Mr Nikolic said.
''It's been understandably seen in a very negative light by many families and teachers.
''Parents must have a say on this and at the moment they are not,'' he said.
A petition is expected to be tabled in the Senate against the program.
The program costs $8 million, and has been designed by gay rights activists to help curb bullying in schools.
