Christopher Leigh Brown, 33, appeared in the Launceston Magistrates Court on Tuesday.
Two 17-year-old boys were also charged with murder on Sunday.
Mr Brown was remanded in custody.
He is due to appear in the Launceston Supreme Court on October 14.
Mr Waters, 19, was last seen alive on August 4 and his disappearance was reported to police on August 11.
The investigation is ongoing and police have not ruled out charging other people.
