The Hobart rider finished 27th in the eighth and final stage over 112 kilometres in Tokyo for an overall 16th place, 7:07 behind Chris Harper, a teammate at both Team BridgeLane and previously with Andrew Christie-Johnston's Tasmanian-based team Bennelong SwissWellness.
It was the third major tour of the year for Bowden, who also finished fourth in the youth classification.
The 24-year-old Rio Olympian contested the Tour de Taiwan in March, where he finished 30th, having come 15th in the New Zealand Cycle Classic in January.
Bowden began the year with an impressive sixth-place finish at the national road championships in Ballarat.
Meanwhile in Europe, Campbell Town's Will Clarke continues to play the team role at the Giro d'Italia.
On the 131km 14th stage from Saint Vincent to Courmayeur, the 34-year-old finished 145th, 40:55 behind the stage winner.
His Trek-Segafredo teammate Bauke Mollema finished 12th, 4:04 behind the winner, which dropped the Dutchman from fourth to sixth overall, 2:58 behind tour leader Richard Carapaz (Movistar).
In the second Grand Tour of his career, Clarke sits second to last overall, 148th of 149 riders, 3:12.16 off the pace with only Japan's Sho Hatsuyama behind him.
The Giro has a week remaining finishing with an individual time trial in Verona next Sunday.
