The Australians took out the first two games handily, out-hitting Sri Lanka in the first and out-bowling them in the second.
However, they dropped the third by 64 runs.
Freeman bowled a maiden and took 1-44 from his 10 overs in the first fixture, which Australia won by seven wickets.
The teenager then took 2-53 in a seven-run victory in match two before sitting out the third game.
Fellow Lindisfarne all-rounder Keegan Oates hit his stride in the latter part of the tour after a solid start.
Oates etched out 29 runs from 54 balls in the first match, hitting two fours.
However, in his second bout, Oates tallied five runs short of a century, including six fours and three sixes.
He had a hand with the bat and ball in the third match, bowling six overs for 29 runs, and made six runs before getting caught out off Sonal Dinusha.
The Australian team is looking strong ahead of the three-day series finale against Sri Lanka.
They will face off on January 10 at the Sinhalese Sports Club Ground in Colombo.
