Customers serviced by the Arthur Street water supply in South Hobart are affected, according to TasWater.
A spokesman for TasWater said the boil water alert was issued following consultation with the Department of Health and Human Services.
No sample tests taken in other parts of Hobart contained E. coli.
Follow-up testing is being conducted by TasWater to pinpoint the source of the contamination.
