The fund-raising event saw teachers throw coloured powder and squirt water at the participating students, who all wore white T-shirts for the one-kilometre run.
A group of year 9 students in the school's Creating Awesome Academy organised the event to raise funds for Angelman Syndrome and the organisation Take Flight.
Up to 85 kilograms of corn flour was mixed with food dye and water in preparation for the event.
More than $1000 was raised.
Student organiser Hayley O'Neill-Geebes said the group decided to raise money for Angelman Syndrome after learning that their assistant principal's daughter Charlotte lives with the very rare condition that affects just 2300 Australians.
Creating Awesome Academy teacher Steffi Grenda said not many people knew about the syndrome.
"It is a disability where parts of the 15th chromosome are missing and children suffer from intellectual disabilities, they don't walk or they never speak, and can have a lot of different issues," she said.
Principal Shireen Thomas, who took part in the run, said she enjoyed seeing the joy experienced by students at the colour run.
"I have been exceptionally proud of the Creative Awesome entrepreneurs group," Ms Thomas said. "They have done this entirely by themselves, and their focus has been on that sense of service and giving to others."
