In January 1998, his body was found at Blue Rock Dam, north of Moe, where his mother lived with her boyfriend, Greg Domaszewicz.
Domaszewicz was charged with the murder of the child but was found not guilty in December 1998.
In 2002, a decision was made not to hold an inquest into his death.
After four years of pressure by the family, an inquest was opened in 2006.
Coroner Graeme Johnstone found that Mr Domaszewicz had contributed to Jaidyn's death and disposed of the body.
He could not determine if the death was deliberate or accidental.
Mother Bilynda Williams, and her husband, Jeremy, wore T-shirts to the inquest with the words, "Justice for Jaidyn".
Because of double jeopardy laws in Victoria, Domaszewicz could not be charged again with murder.
The parents benefited from a coronial inquest that, although it could not overturn the decision of a jury, gave some sense of justice to the family.
The coroner's finding into Bob Chappell's death leaves many in the community disappointed and willing to carry placards calling for "Justice for Sue Neill-Fraser".
